2006 FZ1 2nd Gear Transmission noise

Well I have 35k miles on the bike and now I'm hearing a racket when I go into 2nd gear. All the other gears are fine. I'm stopped riding the bike as I do not want major problems.
I dropped by a bike repair shop the other day (without the bike) and without listening to my audio of the problem he said I'd need an overhaul of the transmission - estimate $3000
I haven't gone to the closest dealer since I have a Dynojet Power Commander - they don't service that.
I'm turning 78 this year and I don't feel it's worth it to put $3000+ into the bike. Love the bike...I've considered others but I've always come back to this one, as I like fast and responsive.
I live in sunny Southern California where I can ride all year round.
Any suggestions? Can I still ride the bike the way it is, just quickly pass through 2nd gear?

I would recommend drain the oil and look for any metal particles. If you do see anything that doesn't look right it's time to open up the transmission. Could be a couple different things. In any case the whole transmission will not need to be rebuilt/replaced. Replace only the damaged or worn out items. An independent shop with a good reputation could do the job for a lot less.
