Anyone have suggestions on how use bungy
Cords or soft bags on an 06
I can't see how to do it securely without rubbing the paint

I don't have an 06 so I can't say how to hook it up, but, I have the same issue on my 01. The solution I came up with, short term of course, was to put electrical tape down on the surfaces where the straps rubbed. Works great, and comes right off without leaving any residue. No marks on the paint either.

I use black rubber mouse pads under the bungee cords. So far so good

I bought some clear 3M tape and put it down where it rubs. Kinda like the new bug shield's you can buy for a car. You can't really see it, except for a little where it rubs, and the paint is fine if/when you remove it.

I don't have any on my FZ1, as it is already scratched and worn, but my 42k mile FZ6 still looked like new when I sold it!
